Weapon X #5 (2003)
This issue offers our first exposure to the concentration camp built by The Director. Several mutants are executed (off screen). One of those killed is Maggot, who manages to get one of his slug-forms out to safety with the help of “Dr. Windsor,” who will later turn out to be a disguised Mister Sinister. The list of the dead include the Morlocks Tar Baby and Ape, as well as Siena Blaze.
Dr. Reyes is there, and we see that she is helping Weapon X harness Leech’s power to drain mutants of their abilities–which Weapon X requires they do in order to avoid execution (or they can join the program and serve Weapon X).
X-Men Unlimited #45 (2003): 1st Claire Hudson
Heather and James Hudson have a baby. The rest of this comic is pretty awful. But it is the first appearance of Claire Hudson.

Ragman #1 is almost a storyboard for Frank Miller’s classic Daredevil #181, in which Bullseye kills Elektra, then Daredevil drops Bullseye from several stories up.
